If it is not saving it is not because you have not installed to the default location. I never install games to the default location because it can cause problems, mostly with permissions, but other things as well.
I have not played the game much 5. Apparently there are various issues with auto-save system. I just had a look and brief play. It seems that if you load your save and ‘free play’ an area you can choose to save and quit, but when you start a new area you have to reach a checkpoint or end of level and rely on ‘auto-save’. Apparently you always restart from the Bat cave when loading a save. If you start a new game and play to a checkpoint or end of level for an ‘auto-save’ I assume the game will save to another slot.

I played through the first level yesterday and even though I saved at a checkpoint before I quit, today I had no save data. I ended up playing through the first two levels today, and after Googling how to save, I backed out to the main menu and then did a “save and quit” from the main hub.
Still I have no save data. Is the save function working at all? Posted February 13, I finally figured out the issue. Support was no help at all.
